Though a good observation, your first issue with the VFX Bakeoff needs clarification.
Though you are correct about the presentation format for the evening, you failed to mention the additional materials that are sent to members of the Visual Effects Branch of the Academy.
Perhaps you didn't know about this.
All members of the Visual Effects branch are sent additional material the week before the Bakeoff.
These materials allow all potential nominees to write in-depth discussions about how the effects were done for the film.
Also in these materials are before and after images to further illustrate the methodology of any particular effect.
Any Academy member who does his/her homework with these materials before the Bakeoff will be well-prepared for the Bakeoff presentations.

"Should the Bourne Ultimatum team be punished as their work is so hard to find visually?"
As part of the vfx team for Bourne Ultimatum, to the above, I say no way! And if you need help in finding the digital cars, I can tell you! ;)
